The entire workflow of ProbeDealer is illustrated in Fig. 1, which includes three main steps: generate primary probes and filter them by their physical properties, filter primary probes by specificity, and generate outputs. To generate primary probes from target sequences (targeted genomic region or RNA sequences), ProbeDealer utilizes the following algorithm implemented in MATLAB: Each target sequence is scanned with a sliding window with customizable length (default is 30 nucleotides).
